{"id":384,"date":"2017-05-06T04:05:52","date_gmt":"2017-05-06T04:05:52","guid":{"rendered":"http:\/\/sites.warnercnr.colostate.edu\/gwhite\/?page_id=384"},"modified":"2017-05-06T04:05:52","modified_gmt":"2017-05-06T04:05:52","slug":"pre-defined-models","status":"publish","type":"page","link":"https:\/\/sites.warnercnr.colostate.edu\/gwhite\/pre-defined-models\/","title":{"rendered":"Pre-Defined Models"},"content":{"rendered":"<p><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\"><a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/index.html\">Contents<\/a> &#8211; <a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/idx.htm\">Index<\/a><\/span><\/p>\n<hr \/>\n<p><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: medium\"><b>Pre-Defined Models<\/b><\/span><\/p>\n<p><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\">From the <a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/results_browser.htm\">Results Browser<\/a> Window menu, <a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/run_window.htm\">Run<\/a> | Pre-Defined Model(s) allows you to have MARK build a model for you.\u00a0 A list of the possible models for group*time (g*t) are provided for <a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/parameter_matrices.htm\">PIM<\/a> coding, and for <a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/design_matrix.htm\">Design Matrix<\/a> coding.\u00a0 For PIM coding, possible models for each parameter are the dot (.), group (g), time (t), and group*time (g*t) models, with all permutations across all the parameters in the model.\u00a0 The same models are also available for the Design Matrxi coding, but this coding also allows additive models, such as group + time (g+t).\u00a0 For Design Matrix coding, the PIMs used are the g*t coding for each parameter.\u00a0 Thus, this option will not allow you to build age-structured models, because age-structured models require a different set of PIMs than the g*t setup.\u00a0 There is an option under the File | Preferences dialog window (<\/span><span style=\"font-family: Arial, helvetica, sans-serif;font-size: small\"><a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/set_preferences.htm\">Set Preferences<\/a><\/span><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\">) to change the design matrix coding to use the first row of a time effect as the refernce row, rather than the last row.<\/span><\/p>\n<p><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\">Another limitation of the Pre-Defined Models option is that only analyses with less than 512 possible models are considered.\u00a0 For example, a live recaptures analysis with groups and time would generate 16 possible PIM models.\u00a0 However, a robust design data analysis with 5 sessions would generate 2^18 possible models because each of the 5 sessions would have 3 parameters (giving 15 different combinations), plus the survival, immigration, and emigration parameters.\u00a0 Therefore, the Pre-Defined Models option will not work for this complex analysis.<\/span><br \/>\n<span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\">\u00a0<\/span><br \/>\n<span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\"><b>Closed Captures Data Types<\/b><\/span><\/p>\n<p><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\">For the <\/span><span style=\"font-family: Arial, helvetica, sans-serif;font-size: small\"><a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/closed_captures_models.htm\">closed captures data types<\/a><\/span><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\">, including the <\/span><span style=\"font-family: Arial, helvetica, sans-serif;font-size: small\"><a href=\"http:\/\/oldweb.warnercnr.colostate.edu\/~gwhite\/mark\/markhelp\/huggins_models.htm\">Huggins data type<\/a><\/span><span style=\"color: #0000ff;font-family: Arial, helvetica, sans-serif;font-size: small\"> and the Huggins random effects data type, the set of 8 models from Otis et al.
